My experience is similar to Jake's, things that dont work properly over bonded solutions
* VoIP - Sorry cobblers
* Citrix/Terminal Services/RDP - cobblers too
* Eicon encryption services - no experience
* Some VPN solutions (IPSec seems fine) - they work fine so long as the tunnel supports 1500 un-fragmented MTU
* Sonicwall UTMs (never did find out exactly why) - no experience
* Anything using TLS - never tried will do later

All of the above is reliant on MLPPP or per packet LB, not per session.
