Aye, cPanel also tends to break in an apache 2 enviroment.

I cant comment with regards to Plesk (never used it), but if its anything like Ensim - I can see where your coming from with the httpd.conf re-writes (ie, Ensim goes nuts if you do anything outside of its interface).

cPanel is generally more relaxed with regards to modifying areas on the server - I certainly have never had an issue where cPanel has had a fit if you do something in the shell (which 9 times out of 10 I do anyway).
